I think the holes in the caliper are for using a parking brake adjustment tool and can be in any orientation. Try swapping the pads so the caliper fits between the "pins" on the pads on that side and the other just line up in the opening of the caliper.

I believe the Pads are backwards. The holes in the caliper piston are for collapsing the piston. They screw in not compress in. Switch the pads around and it should all line up
